In the vast majority of cases of amyotrophic lateral sclerosis and ~50% of the cases of frontotemporal lobar degeneration, pathology is characterized by mislocalization and aggregation of TAR DNA-binding protein 43 (TDP-43) in neurons and glia. Research has emphasized TDP-43’s role as an RNA binding protein and despite in vitro characterization of TDP-43’s ability to bind DNA, a genome-wide DNA binding map has yet to be defined. Therefore, I am studying the DNA binding characteristics of TDP-43 in human cells via ChIP-Seq and subsequent biochemical analysis.

I am studying how the human immune system recognizes Salmonella, which causes diarrheal disease. Salmonella initially invades and replicates within intestinal epithelial cells by using type III secretion systems (T3SSs) to inject proteins into host cells. I am studying the role of a cytosolic sensor called human NAIP (hNAIP) during Salmonella infection. I will determine which T3SS components are sensed by hNAIP, what response hNAIP mounts, and whether these responses control bacterial infection.

Despite HIV's significant global health importance, there is still much to learn about the ways in which the immune system detects and responds to this virus. Robust HIV-specific CD4+ T cell responses are associated with decreased viral load and a slower progression to AIDS, and will likely be essential for generating protective HIV vaccine responses. However, CD4+ T cells must be activated before they can contribute to the immune response.
This activation requires the binding of T cell receptors on the surface of the CD4+ T cell to antigen-derived peptides (epitopes) displayed in complex with MHCII molecules (MHCII) on the surface of an antigen presenting cell (APC). Thus, understanding the cellular pathways responsible for the presentation of these pathogen-derived epitopes on MHCII is absolutely vital.
It was long thought that a single, classical pathway is responsible for MHCII antigen presentation. In this pathway, internalized antigens are catabolized and loaded onto MHCII in late endosomal compartments. However, this pathway is likely inadequate for the presentation of both cytosolic antigens and antigens derived from proteins that are not carried within the pathogen, such as certain viral accessory proteins. Notably, a non-canonical, endogenous processing pathway has also been shown to play a significant role in the presentation of pathogen-derived epitopes.
Endogenous processing occurs when virally-derived antigens synthesized within infected APCs are proteolyzed and loaded onto MHCII via a complex network of intracellular pathways. This pathway is better suited for the presentation of cytosolic and newly synthesized viral antigens.
Current literature addressing the cellular pathways used by APCs to activate
CD4+ T cells in response to HIV-1 is sparse and conflicting. While some
HIV-1 epitopes can be presented from inactivated virus, two HIV-1 epitopes have been shown to be presented exclusively endogenously. Thus, the relative contributions of the classical and endogenous pathways in HIV-1 antigen presentation are not known. Additionally, our understanding of the cell types that act as APCs during HIV-1 infection is incomplete, as it is unknown if CD4+ T cells themselves act as APCs during an HIV-1 infection.
In this study, I will determine the ability of human dendritic cells, macrophages, and CD4+ T cells to present HIV-1 epitopes from infectious and inactivated virus. I will also elucidate the cellular pathways used by dendritic cells to present the two endogenously produced HIV-1 peptides referenced above. These studies will shed light on the cellular pathways used by dendritic cells and macrophages to process and present HIV-1 epitopes, and will interrogate the antigen presenting capabilities of CD4+ T cells during HIV infection. I anticipate that data obtained from this project will reveal key insights regarding HIV host-pathogen interplay and may inform rational vaccine design.

Increased levels of fetal hemoglobin (HbF) alleviates symptoms of beta hemoglobinopathies such as sickle cell disease. Therefore, it has been a long-standing interest in the hematopoiesis field to uncover underlying mechanisms of HbF regulation. From a screen, I have identified several hnRNPs that upregulate HbF expression when knocked down. Thus, I am interested in studying the role of these hnRNPs in the post-transcriptional regulation of HbF expression.

I will utilize mouse genetics and metabolic assays to determine how BAT blood flow is regulated uponcold exposure.  In particular, I will focus on the role of two novel targets in regulating BAT blood flow and how the thermogenic program regulates their expression. I hypothesize that these factors are required for BAT to increase blood flow and oxygen consumption following cold exposure. My thesis project will utilize classical mouse genetics and epigenomic techniques to determine the mechanisms regulating brown adipose blood flow.

The Balbiani body (Bb) is a transient aggregate found within the oocytes of many species, conserved form insects to humans. It shares structural similarities with amyloid plaques that cause degenerative disease. Understanding the Bb will provide insight how amyloid networks form and disassemble in a non-disease context, but few components of the Bb have been characterized.  As a dissertation student my thesis project aims to understand how genetic and pharmacological inhibition of calcium influx into mitochondria, as well as inhibition of calcium transfer from the endoplasmic reticulum (ER) to mitochondria affects the survival of cancer cells in vitro and in vivo. Cancer is characterized by accelerated growth and division of unhealthy cells. While mitochondria are the main organelles that supply the energetic needs of cells through oxidative phosphorylation, the most prominent feature of cancer cells is a remodeled cell metabolism based on constitutive aerobic glycolysis. It is then reasonably assumed that the biological function of mitochondria as the “powerhouse of the cell” is diminished in cancer cells.
     On the other hand, the unexpected finding from our lab published by Cardenas et al., (2016), revealed that constitutive influx of calcium into mitochondria is indispensable for survival of cancer cells. Therefore, I propose that calcium signaling from the ER to mitochondria, as well as calcium influx to mitochondria can be independently targeted for the development of novel chemotherapeutics to selectively damage and kill cancer cells. While the Foskett lab is recognized by the international scientific community as a significant contributor in many research areas, such as calcium signaling, the development of my project in cancer biology will enrich the expertise of the lab. Furthermore, I expect that the knowledge gained from my research will be employed to optimize and increase current chemotherapies.

My thesis topic is investigating the role of urea cycle enzymes in clear cell renal cell carcinoma (ccRCC) progression. We observe reduction in the levels of urea cycle enzymes in ccRCC tumors when compared to the normal kidney. Re-expression of these enzymes slows cancer cell growth while loss promotes proliferation.  Based on these data we hypothesize that urea cycle enzymes may act as potential tumor suppressors in ccRCC.

My lab uses the developing olfactory system of larval zebrafish as a model to study the formation of neural circuitry. My thesis project is to investigate the role of a few classical axon guidance factors and their role in the development of olfactory circuitry. Cardiac myocytes are unique in their constant and cyclic exposure to mechanical forces as the heart beats. It has been well-known for decades that changes in these mechanical forces can contribute to heart disease, but the mechanism by which changes to stress and strain cause pathology remains unclear. My project focuses on the role of the cytoskeleton in sensing and responding to changes in mechanical stress and strain in cardiomyocytes and how those changes contribute to disease.
